My question is how should this be treated? How would you treat this if it was said to you?

It doesn't sound like a direct threat but close to one. Maybe disturbing the peace or something

That is most assuredly a threat of physical violence. And it is a crime.

It could be interpreted as a direct threat or call to violence by others. The student would likely say he is just saying he may get that result but doesn't wish it on him and he was just warning him. Although in the context of the conversation, he appeared upset because Stein was getting the better of him in the exchange. At the very least it is words designed to chill Stein's free speech aka to fear him into silence.

The question still remains what to do about it though?

It at least should be pretext enough for local law enforcement to be allowed to glean the student's social media.
Perhaps texts.
